Well ferries and seaports can be put close to the ocean/water with half of their plot being on the land and half of them being on water. If you have a steep change of elevation between the coastline and the water it will not build. If the terrain is bumpy, not smooth, it will not build.
I created my river in my large town with the canyon command. It created steep edges that made it nearly impossible to put subway tubes through the river or put ferries on the edge. I had to create "landfill" (not garbage) areas by creating new land in the landscaping command. Creating a flat landing for the ferry/seaport/beach/resort hotel will likely create a hole for you to place the building on the water/land way they want it. Try the "soften" command on coastlines to create a soft sand basin and take erosion away, sometimes that's all you need. It's often annoying and you have to fight and try over and over again to make something fit on the coastline, but once you get it...it's worth it.
Ferries are great! I've learned that the ferry traffic can sometimes match that of cars in my city. They travel between borders just like the subway or the highways...great stuff. Make sure if you create the car/passenger terminals to connect both "road" ends of the terminal to a road or separate roads. if you do not connect it, it will have that dumb green car with a cross over it.
Promise to put some flickr pictures up later.

The first photo shows my the Traffic Volume of my passenger ferry in my large town and what paths are used by ferry boats. Great way to get around the whole island! the fastest way to the University from downtown might arguably be the ferry over the subway!

This shows my traffic volume, everything cars, boats, trains. Notice the ferry traffic is close to car and bus traffic in terms of total volume.

Make sure to connect both road parts to your car/passenger terminal. There are two road connections...I suppose you could get fancy with it and make one-way streets or whatever you wanted.

The ferries connect all throughout the region as long as they are connection ferries in the neighboring cities. Check out the traffic from this Island. There are 3 distinct paths going to 3 different cities.

I just love, love, love my port city. Pelican Sound has a marina, a cruise ship port, and an industrial port. There are several ferries as well. The second photo shows the traffic from the industrial port. Its purpose is taking freight trucks off the road and providing a quicker point for the southern industries to export. Did I mention I love this port city?
